Payroll is the one system where a small error turns into a legal problem and an upset employee in the same week. Managed Zoho Payroll puts the pay runs, the hiring paperwork, the benefits and deductions, and the tax setup in one place we operate for you. We prepare every run for your approval, confirm each filing actually landed, and reconcile the whole thing into Zoho Books.

Payroll that runs without you
Payroll is the one system where the error finds you. Everything else can drift for months before anybody notices. An underpaid employee notices the same morning, and the trust costs considerably more to repair than the correction costs to run.
So each cycle is checked against the last for the differences that should not be there, before anything is approved rather than after somebody queries a payslip. Tax profiles follow people when they move rather than being reconciled at year end. Deadlines are tracked on our side rather than left on yours. And where a number looks wrong, we ask about it before the payment runs, which is the only point at which asking is cheap.
You should not be learning a payroll screen at nine at night before a Friday pay day. Send us the hours, the raises, and the new hires, and we build the run, check it against what you told us, and hand you a clean summary to approve. The fiddly parts get done by people who do them every cycle.
Most payroll mistakes are visible before the money moves, if somebody looks. We compare each run against the last one, question the hours that jumped, the deduction that vanished, and the rate we cannot tie to an instruction. You get those flagged as questions, not discovered later as a correction.
Payroll runs on dates that do not move. Quarterly filings, W-2 distribution, final paychecks in states with strict timing, and new hire reporting all carry penalties for being late. We hold that calendar so it is not living in somebody's head, and we tell you what is coming before it is urgent rather than after.
Zoho remits your taxes and files the returns automatically, which works until a registration number is wrong and a submission bounces. We check the confirmations after each run, reconcile the deposits, and chase whatever came back rejected. A silent failure is the expensive kind, so somebody looks rather than assuming.
Your payroll history, employee records, tax documents, and filings live inside your own Zoho subscription under your company name. Nothing sits behind an agency account, so there is no export to negotiate and no leverage held over you. If you bring payroll back in house, it is already yours.
A standalone payroll tool has no reason to care what your books say. We map every run into Zoho Books against the right accounts, pull leave and attendance from Zoho People, and bring approved claims across from Zoho Expense, so the same number does not get keyed three times and disagree twice.
Why teams stop doing this alone
Anybody can click through a pay run. Doing it correctly every cycle, keeping tax profiles current as staff move between states, and catching the error before the money leaves is a different job, and it is usually the job nobody was actually hired to do. Here is how the two approaches compare.

In house, payroll waits on whoever knows the system, and pay day does not move when that person is on vacation or out sick. Under a subscription you send the changes and we prepare the run on schedule, checked against the last cycle, ready for you to approve.
A wrong deduction or a missed raise usually surfaces when the employee opens their stub, which is the worst possible moment. We compare each run against the previous one and question anything that moved, so problems get raised as questions before approval rather than as complaints after.
Automatic filing gets treated as done, so the rejected submission sits unnoticed until a notice arrives with penalties attached. We check confirmations after every run, reconcile the deposits, and follow up on anything that did not go through.
Garnishments, final paychecks, a hire in a state you have never run payroll in, and a mid year switch from another provider are all rare enough that nobody in house has done one twice. We handle each of them regularly and know where the deadlines sit.
A payroll tool on its own has no view of the books it feeds. We manage the wider Zoho environment, so when a reconciliation problem turns out to be a chart of accounts problem, we say so, and we flag when Zoho One costs less than adding apps one by one.
Hourly help makes every small payroll question feel expensive, so people stop asking and guess instead, which is how errors accumulate. A flat monthly rate makes the cost predictable and means you can ask about a garnishment or a new hire without watching a meter run.
Built for teams with real payroll
Managed payroll pays for itself once the work stops fitting into somebody's spare afternoon. If you are hiring across state lines, running payroll alongside Zoho Books, or relying on one person who has no backup, this is usually the fix.

How we work with you
Whether you are setting up payroll for the first time or moving off a provider you have outgrown, the sequence is the same. We build the environment, run the first cycles closely, then settle into a rhythm. Most clients are running normally by the second or third pay period.
1
We configure your company profile, EIN, state registrations, deposit schedule, and unemployment rates, then load employees and contractors with their withholding details, pay rates, schedules, and direct deposit. If you are switching providers we bring the year to date figures across and reconcile them against your last filed quarter before anything goes live.
2
The first two or three runs get checked line by line, because that is where setup problems surface: a benefit deducted at the wrong rate, an employee assigned to the wrong state, a pay component that prorates differently than you expected. We fix those against the live data and confirm the first filings and deposits went through.
3
From there every cycle follows the same rhythm. You send changes, we prepare the run and flag anything that looks wrong, you approve, we confirm the filings and post the journals into Zoho Books. Each month you get a short summary and a heads up on whatever deadline is coming next.
